 Flies in heating duct. What can we do?

I'm hoping someone can help us with this! In July we found about 4 gallons of water in our heating duct under the slab floor in our family room. We fixed the problem of how it got in and wet vaced the water out. But ever since we've had tiny flies in the heating duct. First we had drain flies, now they are some other type, not sure what. They are very small, black with what looks like transparent wings.They are attracted to light and scurry up the slinding glass door more that they fly. Is it possible to exterminate in ducting? What can we do!!!

Out of interest is there any leafy rubbish,plant matter in there? Or a compost heap near the entrance,i get lots of very small white flies around my compost bin now and again.

They are so little it's hard to tell. They definitely have transparent wings. We've decided to have the air ducts cleaned. That's basically a vacuuming process. If that doesn't get rid of them, I'm not sure what to do other than close up the ducts and run new ones or install baseboard heat.

We have tried putting on the heat and the air conditioner, but they are still present. Right now we aren't using either one, but we'll need the heat soon, and the air blowing through causes the flies to come into the room more easily.

Have you tried putting the heating on?
